As for the layers; they're super easy. You start out with three, but you can always add more. (I'm assuming you use Shi-painter pro.. do they still have the option for normal shi?) On the menu, open up Layers, and that will give you the layer menu so you can switch between them. Now, usually you start the rough sketch on the very bottom layer, then do the final lineart on the very top. After the final lineart is done, you can erase the rough sketch and use the bottom layer to colour. You could use a new layer for every article of clothing or hair that you colour by clicking the word 'Menu' on the layer menu, and selecting 'Add layer'. Maybe sure you switch to the correct layer when you colour.
Play around with it a bit, you'll get the hand of it soon! It also looks like you made more of an effort to group your lines in this picture, which is a good thing. Still a little scratchy, but getting better. And always take your time. If you're sick of looking at the applet, save your unfinished picture as 'hidden'. That way, you don't have to rush just to be done with it; you can get back to it any time you like.
