how do layers work?

Click the little layer0/layer1 button on the bottom left of the toolbar. Whichever layer is selected will be drawn on. If you right click, it'll hide the selected layer (toggle).
If you want to erase off the top layer (transparency), use the White tool.
If you want to move something from one layer to the other, switch to the layer you want to move to, then use the lay-unif and drag a rectangle around whatever you want to move.
